First off, AMAZING thing you've done here.
The heavy warhorse doesn't really seem to work with the paladin mount. I searched under P, but there wasn't anything. That would be AMAZING, since they are suppose to advance in HD as if they were in the MM.

I always appreciate the support of the community and I love to know I am getting people a product that does cool things and saves them time.
I have been toying with doing something template-like to handle familiars, animal companions and special mounts. I will certainly let you know when I get something in there to handle this.
It would probably be along the lines of a set of templates. In the case of the paladin you would see 4 templates: paladin-mount (5-7), paladin-mount (8-10), etc. And the template would advance the creature appropriately since you have both specified it as a special mount and given the level of the paladin the creature is a mount for.

I realize the template idea has some problems. Since some creatures because of their CR start at a lower level since they are stronger it might make it easier to have special mount/familiar/animal companion work like a character class in the way they are added. This way you can add as many as you like to a creature based on the rules. So if a griffon is a -3 from the standard leveling of a companion you still just add however many levels it does have.
Thoughts?

I don't think there's really a need to do familiars. Looking at them, they simply take their masters HD (divided by half), BAB, and base saves. Other than that, they simply are the original creature with some very minor modifications.
Now, paladin mounts are a different story. I think that creating a special creature might be best. It only advances 4 times, debatably more based on epic progression. If you include Pathfinder builds, then it advances as per the Druids companion.
Which, while we're discussing this, is also a creature that would be good to look into. I don't know if you have anything akin to prestige classes programmed into the Monster Advancer. As it stands, I think that a class might be the best way to advance the character.
